Unlike many "limited edition" games for 360, the Deathsmiles LE set is guaranteed to be rare soon since virtually nobody plays 2D shoot 'em ups anymore. Count on it.

Every game goes out of production. That doesn't make a game rare.
It's not anywhere near the cost of those titles. It's easily found in many retail locations to this day and is widely available at MSRP or lower at a wide variety of online retailers.
Everyone who wants the Metroid Prime Trilogy release has it already, practically. I doubt it'll ever be considered rare or valuable. If it is getting a plastic case release, that one might not sell as much.

I've researched the rarity of Wii releases (there's another topic on that), I've generally come to the thought that these three titles might end up as rarities: Cursed Mountain (Limited Edition), Fritz Chess and One Piece Unlimited Adventure.
No one even really knows Cursed Mountain was released in an LE. The case is pretty cool (metal casing, not traditional Wii white plastic) and it's a different cover. I think it's an Amazon exclusive and was out of stock for awhile, but Amazon.com recently started stocking it again at $29.99. Fritz Chess is another weird release. It can be found in bargain bins if your lucky, but had a selective distribution. One Piece Unlimited Adventure is simply hard to find and harder to find cheap.
One Xbox 360 title that will be tough is Asterix at the Olympic Games. It was only released in certain box stores in Eastern Canada I believe.
Demon's Souls Deluxe Version might be rare.
Bioshock LE(360) and Mass Effect(360) limited edition. Both of these surprised me, especially since they were only released in 2007.

Previously extremely rare games, only to be some of the most common games on the system. SMT Nocturne and DDS series are three amazing games so reprinting those are fine.
Disgaea is an overrated piece of garbage that atleast was worth ~$90-100 before they decided to make a reprint the game five times then make a warehouse full of reprints. Even though I hate the game it was nice knowing it was worth something, now I hate the game and it's worth nothing. I've contemplated letting my cat take a dump on it then record myself setting the game on fire to put it on Youtube. Maybe make a video of La Pucelle also. If I was to do that I'd definitely make a video of La Pucelle first(much worse of a game.)
I've found that Ikaruga for the Gamecube is a bitch to find. It's also a bitch to pay for. I lucked out and found a copy at Gamestop, but I don't think the game is easy to find in the slightest.
I generally feel asking what modern games are rare today is a bit pointless. Surely it will take another 5-10 years for any rares to truly emerge?
Having said that, I'm sure some of the bargain bin junk that plagues the wii (and DS to an extent) will end up being quite rare, but not actually worth that much due to low demand. Who, aside from a few people on this forum, is ever going to go for a complete Wii collection?

The problem with defining rare games now is any legitimately rare game is identified early on (DUR THIS ONE IS GONNA BE HTF!!11) and then everyone in the know like us buys it up like candy when it's available. Then a few years down the line when the system's games are out of stores, the supply in collector's hands is large enough so no one who needs it has any trouble getting it, so the price doesn't spike and you can't give the game away.

Ikaruga, Cubivore, and the Legend of Zelda Wind Waker w/Ocarina of Time/Master quest are all pretty rare Gamecube games.
