Luca Blight from Suikoden 2. It was a toss up between him and Sephiroth mainly because they are all like mega evil and stuff, but hands down Luca Blight is way more demented and messed up than Sephiroth. More heartless in my opinion too .

I'd say Galcian from Skies of Arcadia is pretty sinister. Not only does he betray and use everyone around him, including his Empress and the woman who loves him (sending her to her death). He destroys his home country in one fell swoop with apocalyptic rain of moon stones just to demonstrate his power. He's a pretty sinister guy.
Of course he has nothing on Omochao. Or the Tails Doll.

These either wanted to conquer the world, the realm, or turn you into bubble blowing dragons, they didn't care.
Sephiroth is retro, and indeed classic. In my limited time on this board I sure do run into alot of people with "something to prove" or a bad case of "impatient, holier-than-thou" syndrome. What is up with that?

Kefka wasn't any good, he was just too much it couldn't be taken "seriously". His lines were poorly written: "I HATE HATE HATE...etc." for one. At least Sephiroth was a bit mysterious and had some different motives than the tired "I hate everything and will destroy it for that very reason, hahaha!"

I would have to go with Crayman from Panzer Dragoon Saga.
Sure there are other villains that have destroyed worlds, changed the past and resurrected evil gods and Crayman has done no such thing. That's exactly what makes him so frighteningly real. He is not some powerful, grand spectacle of bad-assness. He is a simple man with an idea, a goal, and he will do anything to accomplish it and not let anyone or anything stand in his way.
His presence, his actions and his voice... are so overwhelming and foreboding. Every time Edge chases after him and screams "Crayman" with so much anger and sadness in his voice it just brings chills down my spine.
If a god is willing to prevent evil, but not able, then he is not omnipotent. If he is able, but not willing, then he must be malevolent. If he is both willing and able, then why is there evil? If he is neither able or willing then why call him a god?
