Because it's not cost effective.
Although there are plenty of classic gamers out there, most aren't. Many of those games will rarely sell and will remain in stock.
The classic stores I know that sell old games make most of their money doing other things than just selling old games. If it wasn't for that, then the store would have disappeared by nowl.

I think older games are still niche in a lot of ways. People would rather play on the VC or updated versions released on a modern console. The games and the hardware are probably harder to find than finding a modern remake/update of old games.
I have no idea what's going on.
For the same reason that music stores don't sell cassettes anymore.

Why would stores sell things that are no longer being produced (be it hardware or software) while taking up precious precious shelf space with things that are new and current that are in greater demand. Specialty stores fill this need.
