Don't forget the Amiga versions! Mega Turrican is actually based closely on the Amiga game Turrican 3.
I had a tough time choosing between the games in your list. Ultimately, I went with Super Turrican because it offers more freedom of movement than Mega Turrican. Mega Turrican has great graphics for a Genesis game but it feels too structured. The path to the end of each stage is always very clear, and the player is rarely allowed to scribble outside the lines, if you get my drift.
It's also worth mentioning the Code Monkeys versions of Turrican, just because they're so completely awful. Not surprisingly, one of them was based on a crappy movie starring Jean-Claude Van Damme. I don't think the man will ever star in a GOOD game.

You forget the C64 versions too
Considering the 8-bit machine versions of the first 2 are actually BETTER than the Amiga, is quite something...
Have to go with "Super Turrican 2" for SNES
It's amazingly sick what the Factor 5 dudes managed to get out of the SNES.
NO SLOWDOWNS and flicker although displaying bosses which make "Metal Slug"-fanboys drop K.O. after wetting their pants!
...and not to forget that NO other turrican has so much alternation in gameplay: classic side-scrolling action, 3D hooverbike action and axelay-style shoot 'em up action.------------->great IMO
and the best: I have this pretty rare masterpiece boxed at home...whooo
Tough to pick, as all the Turrican games are classics, except for Code Monkey's crappy conversions. I'd have to go with Super Turrican 2 on the Snes. It was quite well made for it's time, offering lots of variety such as shooter stages, and such. Also Super Turrican 1 for Snes was another favorite of mine, featuring solid gameplay and an excellent soundtrack. Both Snes Turrican games are very underrated classics.
