I have about 20 different systems complete in box. The rarest one I own? I dunno. Would it be my Fairchild Channel F? Odyssey 2? Atari XG Game System? Original Lynx? SMS? Neo-Geo? Coleco Telstar Marksman (not really a true system, as it only has built-in games). You tell me, which is it?
right now, probably my boxed limited edition final fantasy wonderswan color.
i have a new in box PAL turbo grafx 16 (grey console) on it's way in the mail as we speak though, so i dont know which is rarer.
Official system probably the Yeno Prof. Weiss-Alles (German version of the Socrates)...
and otherwise I'd say most of my Famicom and NES clones (90%+ MIB). Sure, there are many box variations for these clones, but there are also some clones that have a very original design and are very hard to come by.

Aww man, your guys make my stuff seem as rare as a Mario and Duck Hunt Cart, I guess all I have is:
- NES Clone that looks like an N64 by Argo
and it may not be a system, but I do have a boxed Doctor V64.
These are not too rare here , but still they are not common!

I think for me it would be a boxed European version of the Kaneko Super Nova system incuding Puzzle Loop. I think that's the rarest one I have.
Maybe some others would qualify, bu I didn't thought about it too much.
