The ending of baldur's gate was pretty memorable. After you beat Sarevok there was some movie of a bunch of 'wise' men sitting around a table deciding that you became too powerfull. Then I had to wait 2 years for the sequel to finally understand what they mean.
I thought FF IX had a nice ending. It was almost tearjerking since Vivi was my favorite character.
Tempest
For me offhand:
Lufia 2: Wow, I didn't know what to say here. Sure I played Lufia 1 and knew that Lufia 2 was the prequel and that the 2 main characters were supposed to die- but I didn't expect the emotion behind it from the music and how everyone spoke in the end. I shed a tear.
FF4: I was estatic mainly cause I finally beat Zeromus..and the ending was quite pretty and magical like the game.
FF6: Sure it had it's epilogue scenes and the airship flying around but it felt great beating the game finally and the music had plenty of emotion behind it- exciting to sad to bring a smile to your face.
Dragon Warrior 3: I now knew how Erdrick came to be...
Chrono Cross: The timeline was restored...and yet I felt sad knowing that the characters became close, but they all had to return to their own times...and felt bad for Magus having to search for his sister...

I didn't like FF7, but the ending with choir music and Sephiroth's solar system-busting attacks was very cool. I go back and replay it from time-to-time.
FF9 had a cool ending too. Very romantic and emotional. (look left)
Pitfall 2 had a neat ending with Pitfall Harry jumping up and down like a maniac. Oh wait, these are RPGs. Never mind. ;-)
