The clones on ebay either have a NES cart slot or Famicom cart slot, but not both. Of course, this limitation is easily overcome with a simple cart adapter. Similarly, the clones on ebay either have "pirate-style" controller ports, or they have NES-style controllers ports, but the NES-style ports are not positioned side-by-side in the same way as on a real NES or AV-Famicom. This means that any peripherial that needs to simultaneously plug into both controller ports requires the use of two NES extension cords in order to work with the ebay clones. AFAIK, the only peripherials that this applies to are some wireless adapters and 4-player adapters for the NES.
The NEX also has receivers built-in for use with Messiah's wireless NES controllers. The advantage of this over the clones on ebay is very minor, as you get a wireless receiver that plugs into the controller port of the NES when you buy a wireless controller from Messiah. So it is hard to see what the advantage is to including a wireless receiver inside the NES. It doesn't save you any money because the NEX only comes with a wired controller, but I guess it might save a little bit of clutter, as you can keep the wireless receiver in storage. The problem is that the built in wireless most likely does not work with 4-player NES games, so if you play a 4-player game, you will still need to use 4 receivers at the same time plugged into the NES four-score (NES multi-tap). Hopefully the NEX includes the ability to disable the built-in wireless, as if it doesn't, then it might even be impossible to play a 4-player game with wireless controllers for everybody as the built-in wireless would override the multi-tap plugged into the NES controller ports, preventing the 3rd and 4th wireless controller from communicating with the NEX. So far we have no details on how the built-in wireless works.
Obviously these are minor details, with the exception of possible incompatibilities with 4-player gaming.
The bigger question is what NES-on-a-chip the NEX uses. This will determine how compatible and accurate the NEX is compared to a real NES. There are a small handful of NES-on-a-chips out there. Some are better than others for certain things, i.e. some have better colors or video, while others have better sound. None of them come close to a real NES, and all seem to have game compatibility problems. Messiah has been less than forthcoming about this aspect of their system, and some of the people here that have a vested interest in Messiah or the NEX have been hostile towards anybody that brings up this point. Hence the controversy.

Jagasian, controversy? The list is just not a matter of public knowledge yet, that's all. The reason for this? YES the system was completed awhile ago, but for example, one of my games would not work on the NEX, but it worked on later versions of the NEX. SO we had to keep cancelling out the incompatibility issues of the system. It's down to a point where there is a small number of questionable games, but why post them right now if we are still not sure if they are incompatible or not? We are trying to make sure we have an absolute certainty about something before we talk about it, and we are still not 100% sure on a few select titles. You have to take into consideration testing EVERY NES game takes time, and it's not as simple as plugging the cart in and checking out the title screen. Some will work for awhile, then have a grpahical collision later on, so you really need to be aware of the differences.
Wireless info, you can turn the wireless capability ON/OFF with a switch on the side, and you CAN have 4 player wireless but you DO need to use the receivers for that aspect, unfortunately.
Well I'd like to know if my unit, since i had a very early pre-order and it should have been shipped out this past monday the 17th, is not truely the final product? If testing is still going on...what exactly are they sending me? Will mine include a list of games that are incompatasble with my unit?
