What about Xenogears and Xenosaga?
My Gaming Collection (Now at Google Drive!)
Play MGS and MGS3 if you enjoyed MGS2. They all go together very well and the stories tie in with each other.
Ive played xenogears through ( but didnt beat it ) Too bad I wasnt bright to enjoy and understand the storyline back then.

Eternal Darkness (Gamecube)
Yeah I would also reccomend Xenosaga. I can't speak for Xenogears (haven't played enough of it) but the whole Xenosaga series is drowning in it.

Many of the Megami Tensei games are great with this since they present a ton of viewpoints and situations without really having a message as to there being a "best" way or "right" or "wrong" way to solve them. Alas so many of them didn't make it here.
Shin Megami Tensei: Nocturne is probably the best at this of the ones that made it to the US. You have several endings based on your alignment, which changes based on how you answer various questions.
If you don't mind reading a faq and/or know Japanese then check out Shin Megami Tensei II and Soul Hackers: Devil Summoner. You might also get a kick out of Persona 2: Eternal Punishment and Person 2: Innocent Sin.
FFT is a fantastic game but the translation and storyline in general is much more hamfisted. Easily one of the best FF games though, well worth checking out.
If you ever feel like having a guy hit you in the face repeatedly with a sledgehammer whilst shouting at you about how deep and multi-layered and filled with existential depth his storyline is then by all means play a game from the Xeno-franchise.
The absolute king of this type of game by far though is Planescape: Torment. It is the most well written game ever made. One of the most involving gameplay experiences I've ever had in my entire life. This game pulls off with a couple of sentances what all the CG in the world can not hope to accomplish. The pacing and build up of the events in it is handled flawlessly. It has some of the most interesting characters and situations I've ever encountered in a game.
It only came out on the PC but came out in 1998 and is super common now, having been re-released a few times. You can buy a new one for $5 if you look around. Buy it ASAP.
I'm not sure exactly what type of games you are wanting, but I'm guessing by the games you mentioned (mainly MGS2) you are looking for games that have really good stories to them. If that is the case, then I suggest these:
1. Metal Gear Solid 1 and 3 as suggested already
2. Suikoden 1, 2, 3, and 4 - All are great games, especially in the story department. 1 and 2 are my personally favorite games of all time.
I can't think of any others at the moment. But, those should hold you over for a long time if you can get ahold of them all.
