So, I have a bunch of shelves set up in my basement for my Game Systems, and can't decide the order to put them in. The two I am considering (although open to others) is by release year, or Alphabetical by name. Any ideas or suggestions?

Chronological order is a nice one. It's pretty cool to see the old stuff "evolving" into the newest consoles.
My alternative suggestion would be to group them by manufacturer.

That way you get to see the progression of design across the different companies.
I agree with chronological order, and if I could, I'd set up my consoles in a similar way.
The best I can do at the moment is have the NES, SMS, Mega Drive/Mega CD, SNES and Saturn on one side of the room (all through daisy chained RF) and the N64, DC, PS2, XB and GCN on the other side of the room (all through AV except the N64 which is first in the daisy chain line).
Unfortunately my 2600, 7800 and 32X are all in storage.
I just put them were ever they fit. Once you acuire a certain ammount you kind of run out of options.

Here's how I do it-
Generally evolution by release date, with some things a little out of order due to space constraints or convenience (I want my NES to be at a closer reach than my Intellivision II.
I like the row of Sega that continues to the next shelf... the Genesis and Sega CD are out of order because the Sega CD wouldn't fit in the shelf. :/
The PC Engine Duo and the Neo Geo are on the table in front of me, so you can't miss them!
But as you can see, next time I get a new console I have nowhere to put it!
Hopefully the Wii can be wedged along side the Game Cube.
Oh, and yeah, I'm using this thread to show off my updated Room of Doom pictures.
