I use my Eneloops which are NiMH in my GameGears and Nomad without any issue. Heck I think the Game Gear gets better battery life than the 3DS with a good set of them.
I use NiMH's in all my handhelds and don't have any problems. Just be careful not to use them until they're completely dead...it can ruin the batteries. Since they won't all discharge at the same rate the one that dies first will actually get a reverse charge from the others and damage it in the process. Though for classic handhelds, it will likely stop working before they get to that point.
It's also worth noting that the lithiums that have been known to explode in Wii remotes and such aren't the rechargeable types. They are the types that often come with digital cameras and the like. Rechargeable lithiums have been known to bloat up but they are generally found in cel phones, and built into modern handhelds...not as AA cells.
