To me would be the odd ball games like Mythologies Sub Zero and Special Forces Jax... Which I don't think is at all necessarily rare but not as easy as finding your typical Snes/Genesis MK 1,2,3 games. Hell i would think the 32x game would be harder then those. Its just i never see them turn up in second hand shops.
Uh, the original PCB board for Mortal Kombat 3 arcade without the Ultimate Mortal Kombat 3 upgrade is somewhat rare due to the fact that almost all of them were upgraded. Besides that, you got me. I know MK2 for the 32X and Saturn are somewhat uncommon, but they aren't super valuable or anything.
Mortal Kombat 3 (Jewel Case Version) for the PS1 is pretty rare and hard to find from what I hear.
The rarest Mortal Kombat games are the wavenet boards.

Contrary to this article, the ROMs have been dumped not too long ago.
Also, there have been rumors of a Mortal Kombat Trilogy prototype arcade pcb, but nothing has ever surfaced.

How about the version for the Tiger R-Zone? I'm sure those were all tossed away years ago by disappointed children, there must be very few of the left now.
The game.com games are getting kinda rare, there's a MK title in there.
I think the Saturn version of MK Trilogy is fairly rare
The PS1 version of Mortal Kombat 2 is rare

MK 2 didn't get a domestic release on PSX, did it? I think I've seen foreign versions, but never a US copy. It wouldn't make sense for it to have since MK3 came out very shortly after the consoles launch.
Another expensive rarity is MK3 for Game Gear which also may not have gotten a US release, I'm not certain.
PSX MK3 had a jewel case.

MK2 never made it stateside on the PSX, just Japan.
I think the DOS version of MK3 is very hard to find, compared to the Windows version.
I would say the rarest MK games are
MK 1 - 3 on the sega master system
