I suppose my favorite is also my most recent. A friend and I were crawling the pawn shops/thrift stores trying to run across some decently hard-to-find NES games. We hadn't found anything spectacular, but hey, it's all in the chase.
We made a stop by one of our favorite book/movie/gaming/comic shops, and asked to see the NES games. It's always a trip to check out the NES games there because they're stored in the back room, tucked away behind rows of shelves. It's required that an employee come with you, since it's their storage room. They don't display NES games out front, either, because they're not big sellers, and they're pretty cheap (this place sells every NES game, regardless of rarity, for $5)
This time one of their lights had burnt out. The entire corner with the NES games was really dark. So I pulled out my Zippo and started browsing the games by firelight. Everything was pretty normal, and I was casually chatting with the employee about NES and SNES games. He had mentioned that a few of the games in the corner of one shelf were off-limits, but after talking for a while, he asked another employee that had come into the room when "Mr. Nintendo" last showed up. It had apparently been a while since this other NES collector had dropped in, so the games he had set aside were now available to us. Looking through the stack (using my Zippo as light, mind you) I caught a glimpse of Pro Sport Hockey, one of the NES games I've been digging for for a while now.
We ended up buying that and The Immortal (just for fun. ), and left pretty darn happy. Honestly, I think it's the whole experience of digging through shelves of games in near-darkness and finding a small chunk of gold that really makes me pretty happy.
I found a sealed Mario all stars for 10 dollars @ salvation army.. I later sold it on ebay for 170 dollars!

I have a good Pawn shop by me that always ends up getting stuff.
I went in there once and a guy must have unloaded a huge PS1 collection.
I got all these for $6.00 each and complete/mint
Suikoden
Suikoden II
Xenogears original
Final Fantasy Anthology original
Final Fantasy Chronicles original
Intelligent Qube
Star Ocean
Dragon Valor
and some other rpgs that I can't remember off the top of my head
At this same Pawn Shop I got the following also
Secret of Mana cartridge only $5
Chronotrigger cartridge only $5
Dragon Warrior IV cartridge only $2
NES Top Loader $20
Atari 7800 $15
Ogre Battle 64 complete and mint $6

Also the owner had a Sega Saturn and 8 games that he couldn't get the Saturn to work. I am always in there so they gave it to me for free.
No really good games but I put a new battery in the Saturn and it started working. Not bad for free

A guy I work with just called me and told me he picked up Bubble Bobble Part 2 for the NES for $5.
He says it's mint and he doesn't want much to do with it and figured I'd be better off with it, since I collect. Now, I'd pay about $50 for it, but he did only get it for $5. Should I be nice and pay him what it's worth, or should I talk him into $10?

It's a tie between finding 13 boxed complete NES games for 2.99 each at Goodwill. Some of the highlights included Maniac Mansion, Kid Icarus, Ultima, Crystalis and The Battle of Olympus. These were all so minty that they still had the plastic bag on the games.
Or...
An SMS at the local Salvation Army Thrift store. It came in a clothing bag with 16 boxed complete games. They were awesome, all for 15.00.
